Depot, stock then consumables. How do you use the items such as Combat Course, Increased Focus, Natural Cover etc etc.

Provides the skill trained to 100% or increases the skill... how do you use these, thanks

They are called directives. You have some for crew, and others for equipment already mounted. If you go to your garage and look to the left of your consumables "med-kits etc". There is a small box there with a lighting in it. Almost like the Flash logo. That's what you click to mount them.

Directives provide an additional bonus to mounted equipment or trained crew perks and skills, or work as a 100% trained perk or skill. You can buy two types of directives: Equipment directives and Crew directives.
